I'm not sure if he counts as a Muppet (since he's a man in a suit and clearly not a puppet), but the Ghost of Christmas Yet to Come (or "the Third Ghost" as I always call him) in The Muppet Christmas Carol scared the ever-loving crap out of me the first time I watched it. I was only about six years old and it was the first Muppet thing I ever saw. I'm amazed I ever became a Muppet fan at all after being so scared by him. He doesn't bother me anymore though.
