Well, speaking as someone who had the good privilege of growing up with Sesame Street, The Muppet Show, Muppet Babies, Fraggle Rock and Fraggle Rock (the cartoon)- I can say that I loved all of them equally!:)

But it's not Relient K singing. This cover was done by a band called Allister.

Not sure on this. I am pretty positive that there were a few Muppet Babies "video storybooks" released on VHS- I've seen at least one that actually featured new live (that is, puppet) footage of Kermit and Robin, as Kermit got ready to tell him some stories of his Muppet Babies' days.

I used to watch Square One all the time as a kid. I particularly liked the Mathnet ("Dragnet" parody) and the Math Man segments (Pac-Man parody)
And the songs were really funny- Weird Al Yankovic once even did a song on there that was great!
