I believe a lot of the old puppets are in the Jim Henson Legacy's archives. If I had to guess, I'd say that the newer ones are probably stored at the Charlie Chaplin Studios when they're not in use.

A few of the "old" puppets are in archives, but for the most part the puppets are recycled to make new ones or they just fall apart from age. There are not wearhouses upon wearhouses of perfectly compleated puppets. They are kept around the Henson shops for work and when needed are shipped out for use. Some of the more heavly used chacters (Kermit, Elmo, Piggy, Big Bird) have many copies and are found in many places for use by performers for special events and promotions. But for the most part they puppets are either on the set or in the shops.
