Hi there. I know some people are going to jump my case becuase I said this before but I'll go out and say it again. I'm sure Jim orginally built Kermit using ping-pong balls for eyes and maybe even Henson still builds a select few puppets that way, however, to stream line the process most builders use a plastic eye shape (think of a ping-pong already cut in half) that actually has a plastic post with a snap that afixes to the back much like a doll joint. For larger sizes sometimes the Muppet Workshop even makes their own eyes using a vaccuform process.

(Now for those of you that work or have worked at Henson *please do not flame me* as I know not all puppets are built this way and that a variety of 'found objects' are used for eyes. I am referring only to characters that use a standard ping-pong ball shape. We are *ALL* aware not all puppets are the same size and not of all their eyes are the same size)...that said...
If you are dead set on using ping-pong balls you will have to sand the edges to be smooth and have to find a way to afix them to the puppet. You could try and back with fabric or fun-foam and then glue the backing directly on the the puppet. Or you could try and sew it but it would be so much easier in my opionion to use the pre-fabricated eye shapes.
If you go back and read the 'Insane Over Eyes' post you can find the info for ordering them. The company is Mercury plastics. They have a few different sizes There are no set rules when it comes to eyes....some people use plastic spoons, ladles, whatever they have lying around. Go check it out and be creative!!!
