I'm pretty sure they did alter puppets from time to time. There was one yellow background Fraggle with a distinctive mouth shape at the beginning of the first season. He disappeared as of The Finger of Light, Marlon's first episode. Marlon has the exact same color, fur type, and mouth shape...
