I don't know; this is a direct sequel to The Muppets, with all the Muppets playing themselves, as opposed to GMC where they played other characters, so it would feel a little odd to have Sam as the only one playing a separate role. I think either he joined up with the CIA after the last film or he's been undercover all along.
The Muppets still had the characters playing character versions of themselves. Several pieces of evidence contribute to that, such as Uncle Deadly and Bobo "portraying" assistants to Tex Richman and the many bits of fourth wall-breaking.

I must ask... is a Muppet movie actually a true case of the Muppets playing themselves? There's never been any continuity until now, and there are cases where the Muppets are playing themselves playing themselves. Like MTM, where they play themselves, but in a completely different continuity. GMC also has them playing themselves in a different continuity where they're extremely aware they're in a movie (not to mention Fozzie and Kermit's father). Even in TMM, Kermit states that this is approximately how it happened, having them star in a biopic.

They're clearly playing themselves in those movies vs. Storybook films where they play themselves playing other characters. But then again, you have the new Movie where the Muppets are playing themselves and referencing their movies as movies, yet at the same time trying to make a loose canon that includes them. Remember how they wanted to get Charles Grodin to reprise his role as Nicky Holiday? Now, calling "What ifs" into any sort of canon is debatable, but that adds a level of confusion.

I'm pretty sure that the only movies that can be considered canon are TMM, TM and Muppets Most Wanted because they all actually resulted in something which was added to the Muppet 'reality'.

The first movie demonstrated how they banded together before the Muppet show (although this theory could be debunked by Kermit in 'Before You Leap') The Muppets resulted in Walter joining the cast outside of the movie and MMW probably has its potential.

Other than theatrical films, The Muppet Show, A Muppet Family Christmas and the special with John Denver could also be considered canon.

The simple answer is this: There is no Muppet canon.

The Muppets are basically working actors. The only thing we know is that they somehow met-up along the way and became stars of television and film together. Some plot devices may or may not reflect their real muppety biographies, but in the end those are just shows and movies. The Muppet Show was probably supposed to represent a New York area theater, yet was shot in England and now Disney feels the Muppet Theatre was always the El Capitan on Hollywood Blvd. There is no evidence that they met as babies. In fact, they appear to be of varied ages, but the idea spawned a popular television show. None of it really matters.

If you want to break it down:
TMS: 90+% canon (This seems to be their truest representation to date.)
TMM: 60+% canon ("Approximately" how they met.)
GMC: 10% canon (Only in name and personality.)
MTM: 10% canon (Only in name and personality.)
JHH: 90+% canon (Playing themselves on a TV show.)
MCC: 5% canon (Actors playing parts close to their personalities.)
MT: 90+% canon (Playing themselves on a TV show.)
MTI: 5% canon (Actors playing parts close to their personalities.)
MFS: 10% canon (Only in name and personality. Alien origins refuted.)
VMX: 20% canon (Familiar setting, yet still a movie. Some personalities are off.)
KSY: 20% canon (Could be an approximation of Kermit's origin.)
MWoO: 5% canon ((Actors playing parts close to their personalities & themselves.)
TM: 20% canon (Familiar setting, characters playing themselves, yet still a movie.)
MMW: 20% canon (Characters playing themselves, yet still a movie.)

And then you have to figure that Kermit's been around much longer than anybody but Rowlf and had other appearances before TMS. Again, none of this really matters. They are just working actors and media personalities.

I don't know how many of you have seen the series of reviews of the Muppet movies that have been posted on The Muppet Mindset once a month, but the person reviewing those movies actually got to see an early screening of Muppets Most Wanted. And in her most recent review, for The Muppet Christmas Carol, she mentioned that there are scenes in the trailers that weren't in the version screened to her.

So either some scenes were not edited into the movie before screening (if not a result of the test results or filmed later), or the trailers once again have scenes that have been cut (I remember when somebody here saw a screening of the last movie, he said some scenes from the trailer weren't in the screening version, and they ended up left out of the finished film as well).
