In The River of Life it was pretty obvious the writers were avoiding having Uncle Matt and Boober appear together. Due to the fact Dave Goelz performs them both. Uncle Matt is in the scenes Boober's not in, towards the beggining of the episode, because Boober has refused to go swimming. But as soon as Boober discovers the water is poisoned and goes to warn his friends Uncle Matt is no longer seen. He's not even on at the end when theyr'e all singing in the special credits.
Actually, I thought that it made sense. Boober's the only Fraggle of the main six Fraggle characters who's never been in the water. He hates those type of things. Plus, if he would have joined them, it would have been difficult for him to save the others. But I do agree with you on the "Sprockets Big Adventure" note; but maybe sometime after he left the garden, but before he took Sprocket back to the workshop, he visited the Trash Heap... still doesn't make sense, though. One thing I notice is that when they got two characters that are voiced by the same person, you can tell which character the performer is doing. For example, in The Beast Of Bluerock, Large Marvin and Boober both have talking parts, and you can tell Dave Goelz is doing Large Marvin by watching Boober's mouth move. I'm not complaining about it or anything; it's actually kinda cool to see how they do these things.
