If that openign was his favorite, then why didn't he have that opening in syndication (the only reason I can think of is either because the bullwinkle Show was on more seasons, or because The Bullwinkle Show is a more famous title than Rocky & His Friends).
Well, according to the booklet in the DVD, before Jay's death he always talked about how he wanted to change the music that was used for the series original premier.... I'm guessing that changing the openings and closings aorund (though the season one open/close is in the latter half of the season 2 episodes) was something they did a while ago, since the copywrite at the end of the episodes had been altered to read 1997, Ward productions.

My guess? The single disk DVD's were to test the waters with the main stream, and children prior to the choice to make fan based season sets. personally, I do like the fact they have an episode of the animated version per single disk, as I don't think I'd purchase them seperately.

I have the VHS edition of Ghostbusters, and the cropped screen pans the angle over and over, making it look really off-kilter while ruining the framing of the actors. I hope the DVD is widescreen myself, since I plan to replace it.
