One of my favorites was during the Star Wars episode...

"The Deathstar is getting closer"

"And Leia's Getting La-a-a-arger!"

A reference to the Movie Airplane! I like the sneaky little ones like that.

I Also loved Timer the Cheese guy, and the brief reference to the 1980's York Peppermint Patties ad (the Wal*Mart episode).

My absolute favorites would have to be The Kool-Aid man crashing through the wall in court and Peter singing the theme from "Land Of The Lost" when auditioning for Lois' community theater group (complete with extreme close-up of his mouth as he roars at the end of the song!)
I thought I was going to pass out from laughing so hard at both of these bits.

The Kool-Aid guy has appeared several times:

He bursts through the wall of the courtroom

In another episode, he bursts through the wall of the courtroom again, and the judge scolds him

We see the Kool-Aid guy at home; the wall of his home crashes apart, and the Kool-Aid guy says something like, "it's not so funny from the other side."

Later, we see him repairing the hole in the wall, when Peter drives through it; the Kool-Aid guy goes, "oh come on!"

My favorites are...

When Peter met Time for Timer.

A tumor in Lois's brain singing, "I'm a tumor, I'm a tumor, I'm a tumor!"

Wrong sounding Muppets.

When a wild deer wanted to raise Chris as his own.

An animated version of the first Electric Company theme song.

Catching the Greased Up Deaf Guy.

Peter singing, "Give up the Toad."

When Brian and Stewie do one of their Bing Crosby and Bob Hope like musical numbers.

Peter scores a touchdown at a football game and he does a showboating song called Shipoopi.

Also when Peter gets drafted by a British football team who have practices like maypole dancing and pillow fights in the locker room.
